Hmm, try doing a search online for file converter programs that will convert things like wmv's to files that you are allowed to put on your Ipod. I had the same problem (kinda) with my zune, you aren't allowed to put mpg's on there so I had to find a file converter that converted all my videos to the appropriate zune format.

I can't seem to find any free movie converter programs.
